Pick up a book across Carmine Street and then nestle into a seat at Grey Dog's for the afternoon. They serve a variety of coffee & tea beverages (as well as those of the alcoholic variety I believe) and have a fairly simple (but satisfying) food menu. Prices are fairly reasonable.
It is not fancy, it is not well lit, but it is comfortable and a place you will find yourself returning to more and more frequently.

I always come here for my pastries, because they are just really good. The shop itself smells really good and the staff is extremely friendly, making it a pleasant experience to come here. Its not that expensive, and you'll always leave stuffed!

If you happen to be in Manhattan's Little Italy, this place is a must visit for all dessert and coffee lovers. They serve a variety of coffee drinks and many yummy homemade italian sweets such as cream puffs, cannoli, and chocolate ecliar. The drinks may be a bit on the expensive side, but they are well worth it. They open late until around midnight, so it is ideal for a late dessert after dinner. The service is very friendly, but unfortunately seating is limited due to the small space. If you don't happen to be a coffee lover, they also have a huge selection of other non-caffiene drinks to choose from. Their tiramisu dessert is a must try!

This Starbucks is friendly, offers some space for the sightseer to sit, relax, have some coffee and get some downtime while running around in the Gramercy Park Area.
Staff is helpful and coffee is up to the usual Starbucks standards. Tables and floor is clean, bathroom is ample and clean as well.
A great place to stop, get your bearings and refresh near Gramercy Park.

I only caution you that if you go with a group, the 17% (yeah I said it) gratuity is included which in NYC terms means, your server is gonna be crappy because they can! they also have a cover charge for the entertainment, which is not always entertaining. With that said, I love their food and the drinks, while expensive, are usually very good. Nice date spot, just take 1 person other than yourself so you are not stuck with that horrendous bill.

Somehow, the Coffee Pot survives. Despite the over saturation of Manhattan by a certain Seattle brewer, this local coffee spot lives on. There are always patrons in there and most of the time, they purchase coffee, iced coffee, espresso beverages and/or Krispy Kremes to consume while they sit.
A recent renovation (or just a clean-up?) has brightened up the corner shop.
I am not a fan of the coffee here, but have been known to purchase a tea or a juice here to support the little man.

Just got back from conducting an interview. The interviewee recommended this spot near Union Square. It's the perfect spot to settle in with a good book or to have a low key conversation (loud cell-phone users please pick another spot).
The menu offers sandwiches and salads, wine and many café-type drink options. The sweet selection was excellent. Try the chocolate drop cookies--a savory little bite perfect with coffee or tea.
