The Electric Fetus, with three locations (Minneapolis, St. Cloud, and Duluth) is a great place to buy CDs. Although it might be considered a little pricy, the store is well organized and it is possible to find a number of less-than-super-famous bands. Also, because the store sell incense (among its t-shirts, knicknacks, and of course CDs), it smells great!
