Of course, the Notre Dame Bookstore is the place to go for all your Notre Dame merchandise. They do have a wide selection, including apparel, gifts, etc. However, they are ridiculously expensive! A "good" price on a simple ND polo shirt there is $80-90! My best advice is unless you have your heart set on that ONE specific Notre Dame shirt, shop for your Notre Dame apparel at other stores and save yourself a ton of money.
