I love this store! Even the name is cool! Amoeba carries a huge selection of new and used CDs and DVDs, and you're bound to find something you like here. Can't find it at Tower or some other big store? Amoeba most likely will have it. It is also fun to just walk around and browse their selection. If you're across the Bay, there's a store in Berkeley on Telegraph too.
